On the way to investigate a potential energy source, the Atlantis team encounters two pods in orbit around a moon. Taking one of them back to Atlantis for observation, they find an elderly woman inside being held in stasis. As they speculate about her age, an energy beam emanates from the pod and hits Weir, allowing her to harbor the consciousness of the woman inside the pod. Through Weir, the team learns that the woman, Phoebus, was from a race of explorers whose vessel was attacked by the Wraith. Claiming that the body of her husband, Thalan, occupies the second of the two pods, she asks for the team to bring him to Atlantis so that Sheppard can harbor the man's consciousness and allow them to communicate with each other one last time.
Unfortunately, once the plan is put into motion, the team learns that it was all a ruse - Phoebus and Thalan were actually enemies, and her real intent was to have him revived so she could finally finish him off. In a game of cat and mouse, the two wreak havoc in the forms of Weir and Sheppard, forcing the rest of the team to find some way to stop them before they destroy each other - and Atlantis itself. Complicating matters even further is Caldwell’s return to duty following his being infected by a Goa’uld parasite, something that has left him and his teammates wondering if he is really OK.
As they continue their battle throughout Atlantis, Phoebus and Thalan leave a series of injured crewmen in their wake, including Major Lorne and Teal’c. After the intruders manage to disable the power, Caldwell is forced to shift to the auxiliary system as McKay tries to make the necessary repairs. Though unable to catch Phoebus, Teyla does capture Thalan. Knowing that it is only a matter of time before Weir and Sheppard return to normal, the team stalls for time - until Phoebus threatens to activate a chemical fire suppression system that could kill many in Atlantis if Teyla doesn’t follow orders and kill Thalan. However, just as it looks as though Teyla has no choice but to obey, McKay overrides the security code that’s been used to lock down the city’s control systems, leaving Phoebus vulnerable to a blast from Sheppard’s stunner.
